We are looking at removing all of our rooftop ac units. What is the best way to go about covering the holes? Aluminum sheet riveted in with some form of epoxy? Or should we consider some form of skylight? Interior doesn't matter as the coach is getting completely gutted anyways.

I would not use epoxy, dicor seems to be the right stuff to seal up any roofing penetration. The self leveling type makes anyone look like a professional too!
Aluminum sheet screwed or Riveted, 3M 5200 as Richard mentions. One rope seal around inner opening followed by Dicor as Glen mentioned on outer perimeter as a rope seal. After it's covered and screwed/rivited down, apply another dicor seal on the aluminum edge. Put dicor in each screw/rivet hole
We removed a roof ac unit on our airstream interstate and I cut a couple pieces of 1/4 ABS to cover the inside and outside holes then put a couple big solar panels up there. 5200 fast cure or if you have a couple days to wait regular 5200, dries quicker underwater or in humid climates.
Coach 1482 has a Lewmar Ocean Hatch in the rear bath which I use to get up on the roof with a telescoping ladder. It has a bug screen and a blackout shade. I think it is a size 60. Lewmar Ocean Hatch Size Chart
